I have the PDF books in iBooks on my new iPad. When I try to add these to the index
it sends me to the cloud? What should I do?

Re: indexing on a new iPad
iBooks is a separate app created by Apple and isn't designed to share data with other apps. If you added PDF files to iBooks it means you have those PDF files on your hard drive or in the cloud. If you purchased these items through iBooks they are not PDF files but media that is protected and not designed to be use with any other app.

Thanks for your info.
So if you are setting up your new iPad to use iGig Book the way to add your PDF fake books is though iCloud, correct? If this is the case I wish I hadn't spent the time transferring the PDF's though iTunes and into iBooks.

Every app has it's own data. Here's the How To that describes all of the different ways to get content into iGigBook: viewtopic.php?f=22&t=5
