I bumped into it a few days ago using a bowser to enter data to another site. After a lot of head scratching and a little Google research I turned off "Smart Punctuation" and that solved the problem. But it does not fix the iGigBook problem.
I noticed that your indices don't have the problem - I get many hits for "I'll" in the indices you provide, but not in an index which I constructed. So that makes he wonder if there's anything I could do to my input to Bulk Data Upload so that I'd end up with the correctly encoded apostrophe. Maybe something like the html approach, i.e. "&apos"?
BTW I came across a post which said that swiping up on the comma key would result in an apostrophe. But when I try that I get a less-than sign.

I can't help you with the specifics but if you're creating an index always use a text editor (not a word processor) and a computer keyboard.
